The scope locks up after variable amount of time and I am not able to send commands to the scope anymore. It appears from google search online that the USB server is not responding. Do you have any tips to workaround or fix this issue?

Unfortunately this is a known issue with the MSO2kB. If you have access to a DPO2CONN module you can switch to using LAN instead of USB. Otherwise you will need to restart the scope if the USB interface stops responding.
